When comparing two independent groups, the sampling error is still present, but it is reflected in the standard error of the difference between the means (SE of the difference). This SE is calculated using the standard deviations of the two samples and their respective sample sizes. A large SE of the difference indicates greater uncertainty about the true difference between the population means of the two groups.
